Peter Parker, as we all know, has some very weird habits. Like stuffing the microwave full of popcorn. And raising his arms to intimidate people. And hiding in crawlspaces. However, those last two are a safety thing. Well, actually, that first one is a safety concern.
Basically, he's weird.
If you see a spider, you are in the wrong spot. Spiders know your whole routine, which is why you hardly see them. So, Peter Parker learning the routines of everyone on the team and hiding away is not that crazy of a concept.

“What’s happening?” He asked, swinging lower. People were running now, brushing past one another to get to safety.
Tony spoke first, “looks like we have some trolls in the city, other than Steve.” He joked, laughing at his own remark.
“Tony, focus.” Captain scolded, his grunt crackling through the comms.
Peter raised an eyebrow. “Trolls?” Even though they’ve fought aliens and all of the sort, things like this still made him pause. “Trolls as in… Trolls the movie?”
“Nope, these things are ugly. Not your colorful, happy trolls.” Clint answered.
OR: another weekly disturbance leads the ‘Spider’ in Spider-Man to show up, surprising the Avengers.

Peter feels... not himself after the blip. People have lives outside of what it was before he blipped, and now Peter doesn't know where he belongs. His aunt and Happy are engaged, and Tony has a daughter now, Morgan.. But Peter has missed 5 years of his life, all of Morgans life, so how does he exist in everyone's life if they could move on without him, maybe they don't need him at all. Nobody realises how bad Peter feels until he runs away, and goes missing.
