Summary
There is little to no variation in most loops. And there are seemingly rules for these loops. For example, if one of the thirds die, then the loop restarts. Meaning that when the rules are broken, this causes quite a lot of problems. Especially for Soul and Whole. And one ( aka pretty much everyone ) would say that this effects Soul's mental state and sanity quite a bit.
So, it wouldn't be too surprising for him to react horribly to accidentally killing one of his thirds. This would probably lead to other things as well, like him burying that third in a unorthodox way, such as him burying the third under the floorboards in order for the other third to not find out.

Soul freaks out after he accidentally(?) kills Heart and when the loop doesn't restart. So he does the most reasonable thing he can think of in his state: bury him under his floorboards. And this goes as well as you'd expect.
