Steve didn't like Tony Stark.
Stark probably didn't like Steve, either. They'd gotten off on the wrong foot, and that was putting it mildly.
And having to pretend to be a civilian Stark was dating, as cover for trying to save Stark's life while Iron Man was busy with a SHIELD mission, obviously wasn't going to help.

Summary
Captain America's disapproving stare watched over most of Tony's childhood. It only makes sense that when Steve Rogers walks into Tony's life, that he return the favour and stare right back.

Summary
Tony has grown up knowing that Steve Rogers is the peak of all Alpha superiority, and he can't help resenting him a little for that. So, when the legend himself is defrosted and seems to dislike Tony just as much, he isn't surprised.
He is surprised when a few weeks later it comes out that Rogers isn't an Alpha at all. He's an Omega, and he has a very good reason for being wary around Tony.
