"I do not believe I understand your meaning, Jim."Jim and Spock start slowly dating halfway through the five-year mission. Spock doesn’t quite figure it out until year 4.

Jim's allergic to the monthly shots that most omegas take as heat suppressants, which means he has to take the finicky, time-sensitive pills instead. Unfortunately, his line of work is rife with situations where he's unable to take them on time.
Even worse, one of those situations involves him and Spock in a cell for five days.

Spock has successfully survived his first pon farr thanks to the bond he now shares with his captain and thanks to Kirk's enthusiasm for reproductive acts. Most would consider this a good thing. However, because of the gynandrous nature of Vulcans, now that the initial pon farr has passed, Spock's body has entered the time of the secondary mating. Which is a very bad thing.
Would that he had just died during the ritual combat.

Now that Spock is back, Kirk has given up on him because he doesn't know where he stands any more, and he doesn't want to get hurt again. That's ok though, because after his ZOMGFEELINGSAREOK revelation in sickbay, Spock is more than willing to woo Kirk this time :D The wooing could happen on Valentine's day because... it's Valentine's day!
