The timeline got reset. Arceus explained it, but really, almost all of it flew over his head. Something something time didn't pass blah blah. Honestly, all he cares about is that he can travel more.
Nice side: he keeps his pokémon. ALL of them
Sad side: His friends forget their time together.

Other OTHER nice side: the legendaries remember. And they wanna cuddle! Or at least some of them do.
