Donatello finds Shelldon when collecting his things from his old lab, but not in the way he'd expected. And when he finds out who caused his death, he's furious.
Put simply,
we never got to see Donnie’s reaction to Leo causing Shelldon's death. I wanted to fix that.

“I can’t believe we’re seventeen.” Leo’s voice is hoarse, grating on the silence of the medbay, dark and fragile. Donnie looks up and sees his twin staring at the ceiling, with a glassiness to his eyes that seems like more than just The Good Shit being pumped through his IV right now.
“What do you mean by that?”
“Just…” Leo blinks slowly. “Just feels so old, y’know?”

"We love your gifts Donnie but–"
"It's so strange that you like my gifts?!"
"Raph didn't say that! Raph said–!"
"Oh it's not a problem that the gifts were bought! Or that you don't like them! The problem is that they're from me?!"

This year he had done everything right. He had done the research and ran the numbers and agonized over each gift. This year was going to be perfect. They were going to love his gifts this time.

Summary
Dad has to explain to him, when Raphael was much younger and upset himself believing that Donatello hated him, that sometimes children do not feel comfortable speaking, and so they do not. Dad tells him he should listen to Donnie with his heart, and that if he did, he would understand that Donatello does not hate him at all. Raphael takes that advice to heart, and makes an effort to understand all the ways his little brother speaks to his family without words ever since.
Or: Four times times Donnie gets Raph out of trouble, and one time Raphael gives his all to return the favor.
